Muslims to imitate Muhammad:
Quran (33:21) - "Ye have indeed in the Messenger of Allah a beautiful pattern (of conduct) for any one whose hope is in Allah and the Final Day, and who engages much in the Praise of Allah."
Islam mandates amputations to theives:
Quran (5:38) - "As to the thief, Male or female, cut off his or her hands: a punishment by way of example, from Allah, for their crime: and Allah is Exalted in power."
Tolerant Quran:
Quran (109:1-6) - "Say: O unbelievers! I do not serve that which you serve, Nor do you serve Him Whom I serve: Nor am I going to serve that which you serve, Nor are you going to serve Him Whom I serve: You shall have your religion and I shall have my religion."
Quran (2:190) - "And fight in the way of Allah with those who fight with you, and do not exceed the limits, surely Allah does not love those who exceed the limits."
Not tolerant:
Quran (9:29) - "Fight those who believe not in Allah nor the Last Day, nor hold that forbidden which hath been forbidden by Allah and His Messenger, nor acknowledge the religion of Truth, (even if they are) of the People of the Book, until they pay the Jizya with willing submission, and feel themselves subdued."
Ibn Ishaq (A Muslim, and the first biographer of Muhammad)
"In context, the broadly tolerant verses came from the early part of Muhammad's career when he was a preacher, he was not a military leader and he was essentially powerless, then when he moved to Medina and became for the first time a political and military leader, he began to tell the Muslims to defend themselves, (that's the second stage of Quranic revelations). And finally the Quran says because Muslims are the best of people (3:110) and unbelievers are the worst creatures (98:6) therefore the Muslims must fight in order to extend their hegemony over the world because this is the law of God, and they have the responsibility to spread the law of God everywhere." - Ibn Ishaq
In other words Ibn Ishaq is saying their are three stages of Quranic development on warfare, and the third and final stage is applicable for all time which is warfare against unbelievers (all non Muslims).
Quran (3:110) - "Ye are the best of peoples, evolved for mankind, enjoining what is right, forbidding what is wrong, and believing in Allah. If only the People of the Book had faith, it were best for them: among them are some who have faith, but most of them are perverted transgressors."
Quran (98:6) - "Those who reject (Truth), among the People of the Book and among the Polytheists, will be in Hell-Fire, to dwell therein (for aye). They are the worst of creatures."

Quran (3:28) - "Let not the believers Take for friends or helpers Unbelievers rather than believers: if any do that, in nothing will there be help from Allah: except by way of precaution, that ye may Guard yourselves from them.
